I'm using the table-structuredefinitions.xhtml fragment (from temp/pages/_includes) to include a list of profiles in an IG page. I'd like to show the list in "logical" order, as I defined them in the ImplementationGuide resource. Now the IG Publisher generates the table-structuredefinitions entries in alphabetical order (same as table-name-structuredefinitions). Is there still a way to get the list in source order? Same for table-codesystems and table-valuesets.

If you explicitly list every resource in the IG, it should keep them in the order you define.
