I'm working on QA for the CQL publication and getting the publishing standards errors about not having ReleaseHeader, but when I add those headers, it puts the same publication information in every branch (for the CQL specification, I have all the branches in the repository and use different layouts). How do I indicate on the other branches what the "publication version" is?

the short answer is that you can't. I don't think things should be done that way - how do you avoid changing past versions?

The way the repository is structured. Changes are only ever made to the pages in the root: https://github.com/HL7/cql/blob/master/README.md

So I always make changes to the root, so I have a clean commit history there going back to the beginning (at least of the first web published version). When it's time to ballot, I create a directory for it in the site. When it's time to publish, I create a directory for it in the site and update the site content to the latest.
