We made a new IG and the CI build is working fine, but it publishes on http://build.fhir.org/ig/<handle>/<repo>/branches/main/index.html, and not in http://build.fhir.org/ig/<handle>/<repo>/index.html as it used to.
Is this because of the default branch name change?

yep. lloyd raised this before. because the new guide has main instead of master, Josh's apparatus is considering it a branch
