This link is now broken.
The page seems to have moved to http://hl7.org/fhir/us/sirb/2021Sep/CodeSystem-temporarycodes.html
Is this now the new URL that we have to use in all of our Questionnaires?
Is it possible to get the old link http://hl7.org/fhir/us/sirb/CodeSystem/temporarycodes restored?

You shouldn't have had that as a full URL hyperlink anywhere in your IG. If you want to link to the code system, you should only be doing a link to the local web-page - which would be "CodeSystem-temporarycodes.html".

When you actually publish your IG, there'll be a redirect created that will resolve the canonical URL to the correct page of the 'current' publication release.

And what about in our Questionnaires themselves for the choice questions? Since http://hl7.org/fhir/us/sirb/CodeSystem/temporarycodes is a broken link, what do we use for the answerOption.valueCoding.system?

You use that URL. Canonical URLs aren't expected to resolve until you actually publish your IG.
