I have some resources (ConceptMap, ValueSet) that are identical in both STU3 and R4. I also have profiles that are "unchanged" between STU3 and R4. What is best-practice for asserting profile conformance for these resources?
For example, is it valid for me to reference both STU3 and R4 profiles from a single resource?

yes. though I always advise people that they should not reference any profiles from the resource itself

We have a similar problem in that we have resources that are unchanged in STU3 and R4 but the profiles are different. The resources, however, are still conformant to both profiles. @Grahame Grieve why do you recommend not asserting conformance to the profiles in the resource itself?

because of the downstream costs. I'm going to explain in a blog post
