I've been assuming the term "logical id" here refers to the resource's FHIR ID and not the Identifier field in the reference:

Is that accurate, and is there a way to search by reference.identifier?

It's accurate, and there's no standard way to search by reference.identifier. Can you submit a change request?

Is this something that could be corrected as it comes in to resolve the identifier to actual resources on saving?
then just using chained searching will work.

There's no expectation for servers to resolve References with just Reference.identifier
