hi @Susanne Seuchter I am also in this process. Right now, I guess we will be using the specimen resource together with the observation resource. Glad to collaborate

Specimen, Observation, Sequence, ImagingStudy, and Substance are the typical resources. Depends on what kind of microbio you're doing, of course. If Specimen isn't enough for your needs, there's also BiologicallyDerivedProduct.
