Is it necessary that each and every concepts(db and api endpoints) used in a system/server must be modelled after resource specification for a system to be called FHIR compliant system ?

FHIR is a standard for data exchange. It doesn't matter how you store the data so long as the exchange mechanisms and format comply with the spec. Many compliant systems have proprietary database layers
