Where would be a good place to indicate the software used during an encounter? For instance, a Cerner vXXX encounter vs. an AthenaHealth vYYY encounter?

Not sure what "used during an encounter" would mean. A single encounter might involve multiple practitioners each of whom might use multiple pieces of software. Are you interested in the software that was used to initially create the encounter record?

Assuming you meant the software that created the encounter record, that can go on a Provenance resource that points to the encounter.

Provenance could do it, but there's already attributes for participant and servicing organization, so the full provenance is already a bit split.
